If I'm fueling up on land. I give my vent line on the transom a good hard blow to clear any fuel in the bottem of the vent line loop. Works like a charm.

I had the same issue last season. I have a 2003 yamaha 9.9. I had to drill out the plug on the carb that hides the air/fuel mixture screw and there was crud on the needle and seat. I don't know if this adjustment screw is still hidden on the newer models.
It looks similar to the one I installed. Mine was 5/8" heater hose. It pumps the heat, great for the windows. Not the best if your hali fishing or trolling tho as the main engine isn't running.

Manifold warehouse in Burnaby for for manifolds and risers. Was 60 bucks to ship to glandford bust depot. They the price is the same for Canadian dollars. 676 for a set of manifolds and risers plus shipping. Can't beat that.
It sounds like maybe one cylinder is cutting out. Could be simple as fowled plugs or something electrical like a coil. It's hard to troubleshoot without tests and knowing full history. Even if one carb was mid adjusted and was running out of fuel your down 1/3 power. Did you measure the primary...
