I like to fish Intruders but keeping them organized and untangled in a fly box is a hassle. Recently, I bought a fly box specifically designed for intruders.
Its called a plan D . It has the usual inner foam liner but it also has small hooks that your intruders eye fits into. Then the trailer hook is just inserted into the foam liner. They are a bit more expensive than a standard fly box but they work.
